has something to answer, no-one cares or the ones who care and may

The flatpak is not an official thing we do provide at claws-mail.org,
maybe someone else, subscribed to the ML, will reply? Otherwise, please
just contact the flatpak maintainer.

3.18.0 or 4.0.0? The former is GTK2, the latter GTK3. Can't say more,
it's up to you. Yet again, if your concern is about the flatpak
version, it's not the right place to expect some help from.

To use the Fancy plugin, you need to build it from the sources unless the binaries are available from your
usual source/repository. And get webkitgtk-2 installed, probably from
the source since this package is abandoned everywhere, outdated and
insecure. I know it's a PITA since it's the only HTML renderer that
looks nice, especially compated to DILO and even to the new plugin
based upon liteHTML.

Want to backup? Well.. backup the whole ~/.claws-mail directory, and
while you're at it, your ~/Mail if it's used. A complete backup won't
harm, if you don't already do it on a regular basis, you're just living
dangerously.
