A workaround for this could be to put all folder structure below one
(like inbox) instead of directly from the toplevel mailbox.

These two are basically the same, which you (?) already reported some time
ago¹. A possible workaround could be an action to call some small script
capable of parsing mails and call printing sub-system with the result of
joining all of them.
Of course that script has to be written first :) but most of script
languages (perl or python for example) have libraries to deal with mail
messages and invoking external programs.
