The 'apply to subfolders' checkbox only appears in the folder
properties templates page, and it doesn't stay on once it is used. So
the account templates have no relation to the 'apply to subfolders'
checkbox at all. So it can't happen like you describe.

It's the folder properties template which overrides the account
template, not the other way around.
