Just a guess - you have automatic checking in Preferences -
Mail Handling/Receiving. Also, look into Preferences -
Display/Summaries/Message List, maybe you have automatic opening active.

If my guess above is correct, then yes, it is. Just a side note - I use
only manual mail checking/download using Ctrl-Shift-I to check for new
mail in all my configured accounts.

This way I can leave Claws Mail running even if I am not at my primary
workplace and access my mails from other client. In my case, folder
with no messages does not occur...

You can experiment with settings in preferences to alter behaviour to
your liking.
