I use the Claws Notification Banner plugin and Devilspie to force it
"ontop". This causes some weirdness off and on similar to your
description, even after the Banner has been satisfied/dismissed.
Usually settles down after awhile too. Setting another Window to
"always ontop" can start it again <shrug>
