The other day, I changed my setup to run both instances in a single
userid:
~/.claws-mail.pfortin
~/.claws-mail.pierre
~/Mail.pfortin
~/Mail.pierre

~/.claws-mail.pfortin/folderlist.xml (3rd line):
    <folder type="mh" path="Mail.pfortin" sort="4" collapsed="0" name="Mailbox">
                            ^^^^^^^^^^^^
Ditto for the other account.

Then start with: 
 claws-mail --alternate-config-dir .claws-mail.<user>

Easier if you assign an alias, create a menu item and/or a desktop icon...
