Yes, you can.

I have over a dozen email accounts, all incoming messages from
all but to of those accounts go to one Mail box (ClawsMail (MH)). That
mail box has hundreds of folders. Start the search at the Mail box
level e.g. ClawsMail (MH) using Quick Search. When the search is
completed you will find a magnifying glass in place of the folder icon
on the folders where the search condition was found. 

The to exception accounts are; one is IMAP, the other is a
POP3 account with it's own mail box (MH). The one caveat of this
method is it does not work across different Mail boxes or different IMAP
accounts.
