The only way I know of modifying messages in Claws is the Remove
references option in a compose window used to start a new thread
without tying it into an existing one.

Trying to do this in reverse would be quite difficult as it isn't just
the References: header that is involved but also the In-Reply-To:
header used to identify the flow of the thread.

If this is infrequent event then maybe you could consider creating a
sub-folder and move the messages together in it, if more frequent then
some sort of filtering approach to do something similar.
