You must be on Ubuntu :-)

There is probably a GUI panel to change the theme, and likely that is
the _only_ way to make it stick.  That's what "integrated desktop" means :-)
I don't have this problem because I don't use any such beast.  Editing
~/.gtkrc-2.0 works as expected here.
