I don't mean to hijack, but I want to add I'm having the same problem
on Ubuntu 14.04 64 Bit, Kernel 3.13.0-24. Claws Mail 3.10.1.
I'm also running this on a Crunchbang installation (using Testing),
and claws-mail 3.9.3. Same issue. Read below, but I'm suspecting it
may be related to importing claws-mail settings from another
installation where I've got everything set up the way I like it
(processing rules, filters, etc.)
I ran claws out of the terminal to see what output is generated:

Other info:
- I'm not sure about the last line...those are three mailing lists I'm
subscribed to, but not all of them. Not sure why it "prints" those
out, but it happened twice in a row on my tests.
- I've got three gmail IMAP accounts, so I assume the 3 'stream
errors' and 'connection broken' lines are from each account. This only
generates on shutdown (everything after the 'claws-mail' command.
- I shutdown claws-mail at 05:36. The window closed and returned my
terminal at 05:40..or approximately 4 minutes to completely shutdown.
During this time claws-mail IS responsive, and I'm able to move around
the window, select folders, and do normal activity in claws...so it
doesn't look like its related to fetching messages. Also, there's no
account activity on the bottom of the window. The time to shutdown is
inconsistent, i.e. immediately sometimes, up to 5 minutes on others.
- All plugins are disabled, EXCEPT PGP core, Inline and Mime.
- Perhaps important: I imported my claws-mail settings and MH MAIL
folder from another Ubuntu installation...perhaps a setting isn't
jiving with the current installation? The original computer was 32
bit, this is 64 bit. Not sure if the OP did the same, but perhaps
worth a look.
This is more of an irritant than anything else. Claws-Mail does shut
down eventually, but there's nothing going on in the window to let you
know its actually in the process of closing.
Hope this helps. ZP
