Here's one thing to look out for ... it's what always gets me. When you copy your mail over preserve the modified time using the -p flag. It'll also preserve ownership so you might want to make sure the UID matches.

A trip like you describe is what got me to finally make the jump to IMAP for my work email. I regret it sometimes (mainly because gmail sucks so bad) but it is easier keeping things synced.
