DM: Yeah, it was a bit of a random guess, because I know of several
things about the message list display that haven't been reproducible by
you or some others (although all of those could be 'fixed' by
'refreshing' the display in one way or another, but I've checked and
that doesn't work for this), so I thought it might fit into that
'mystery' category.

DM: Not sure about Jeremy's use case, but here's some more info from my
setup. I do use a timed delay (1 sec, I think), but have confirmed that
this is not the issue. The following is how I was able to reproduce it
on my system:
Step 1: Testing with message view (which works as expected):
* Beginning state: Message view is closed and message #1 is selected
and marked as unread.
* I press 'V' on the keyboard, message view opens and displays the
message, and after the delay it is marked as read.
* I press 'N' on the keyboard, message #2 is selected and displayed in
the message view, and after the delay it is marked as read.
Step 2: Testing with message opened in new window (what Jeremy the OP
is referring to) (which does not work as expected):
* Beginning state: Message view is closed and message #1 is selected
and marked as unread.
* I press 'Ctrl + Alt + N' on the keyboard, a new window opens to
display the message, and after the delay it is marked as read.
* I press 'N' on the keyboard, message #2 is selected and displayed in
the new window, but after the delay it is still marked as unread. If
I press 'Esc' to close the new window, the message is still marked as
unread.
DM: I decided to do a version of Step 2 where I used 'P' to go to a
previous message and it worked as expected, and then I was able to move
down with 'N' with it working as expected, etc. But when I closed that
new window and tried to reproduce this expected behavior again, I
wasn't able to -- I got the same results as before and what it seems
Jeremy is reporting.
DM: Strange. It seems that it's more complicated than I first thought
and is either not related to Claws at all, or else is the result of
specific Claws Mail setups (i.e. installed components, active plugins,
combinations of settings, etc.) that Jeremy's and my systems share, but
yours doesn't.
DM: Jeremy or Paul, feel free to let me know if you want me to do any
other types of testing / checking on my system in regards to figuring
this out. Cheers, ---Dustin
