The bogofilter can have two different DB formats. Historically
it used Berkelley DB, but from some time ago it can use Sqlite DB.
These two DB formats are not compatible and IMO bogofilter
can not work with both at once (i guess that it is compile time
option, but i don't care).

On debian, these two backends are distributed in two separate
packages (with DB type as suffix), and third package (without
suffix), which by default install the sqlite one as dependency.
Beside of that, it uses alternatives selection, where one can
set, which one to use with bogofilter (without suffix) command.
I guess that *ubuntu inherits that...

As you wrote about long time use and about files migration, i
guess, that your DB can be in BDB format (as mine), but you
have sqlite version installed.

Check your DB format (~/.bogofilter/wordlist.db) and installed
bogofilter package(s). Eventually, check alternative selection
(if both are installed). Consult appropriate documentation
how to do it.

Anyway, while i am able to do some low level bogofilter's DB
maintenance, i will suggest to use CM's bogofilter plugin, as
already suggested, instead of custom actions. Beside filtering,
it provides simple way to train it...
