Paul suggested two great ideas.

A third possibility is to use the nmh set of utilities for MH mail
storages:

My understanding is the nmh set of utilities are sophisticated enough
to do all sorts of complex things with shellscripts. I don't know the
status of nmh under Windows.

I don't know much about MH because my emails are stored in a maildir
belonging to my local Dovecot IMAP server, but from what I've heard, MH
is a great mail storage system, and nmh is a great way to manipulate it.
