Confirmed to be MH mailboxes off-list.

You will need to do this merge is a largely manual manner.

First, move the other mailbox directory on to the machine you want to keep.
Then add it to claws-mail using /File/Add mailbox/MH...

After that you will need to copy the messages to the mailbox you want to keep
using drag'n'drop, or using filtering and/or processing rules.

Once all the messages are copied, you can remove the now unneeded mailbox
from claws-mail.
