By default, when running filtering manually you see  dialogue asking
about account-specific rules. This dialogue also has a checkbox to
specify whether to show the dialogue next time or not. You probably
chose not to show it next time, and now it's using a choice which you
don't want. Go to /Configuration/Preferences/Other/Miscellaneous and
check the box to 'Ask about account specific rules when filtering
manually'.
