My version of Claws (3.12.0) contains Edit > Delete thread.

I've just made a test, when you do that while an email is selected, the
whole thread is selected and deleted.
What about binding a keyboard shortcut to that option and using it ?
Details about the way to do that have been posted to the list many times.
