It's possible you have conflicting filters that are only being
triggered some of the time.

If I were you I'd check these three places in the Configuration menu:

Pre-processing...
Post-processing...
Filtering...

Then I'd right-click every folder and check this entry in the context
menu that comes up:

Processing...
