This is an opinion, others have other. Most of the people I know
wouldn't like to lose their personal configuration in $HOME dir just
because root decides to uninstall some program. Specially when the
program being uninstalled cannot know if that is the configuration
written by it or by other local build of the same program done by the
user.

Neither I. But neither you nor me are the sole users of Claws Mail.
