I've run 2 instances of SC and now CM for years and have never seen this
issue.  But...  you obviously are.  My next step would be to run strace:

$ strace -o cmstrace claws-mail &

Make the changes, quit CM and examine the contents of cmstrace looking
for accesses to clawsrc...  If you do this, you will notice that CM
renames clawsrc a couple of times...  Are your clawsrc.bak (and
clawsrc.tmp if present) also writable?
