Indeed they are. And you can place several copies of the same one file into several different folders.
And I would go as far as guessing the Labels on your Gmail messages are stored in Google's servers as different *links* to the same one message.
However, in Claws Mail, as indeed I presume similarly in most if not all e-mail clients, if you subscribe to say folder 'INBOX' and 'Bills' at the same time, you will download the same one message that you got in your box and that got labelled "Bills" twice. And it will indeed occupy, in your disk,  twice as much space as one single message-file.
And of course, if you apply several labels to one Gmail message, you will have that many more copies.
That is the problem.
