I didn't know there was a portableapps.com version, (and more
importantly, supposing there are modifications, I cannot find the
modified source code anywhere.)

What you need to do is open the folder properties for each of these
folders and change the folder type. For example, change the Folder
Type of 'Sent items' to 'Outbox', then you can delete 'Sent' and
'Sent items' will be the sent mail folder. (I think this is in the
FAQ somewhere???)
